When you configure Enterprise Single Sign-On (ESSO) during setup, the configuration tool does not recognize Microsoft SQL Server Always On availability groups as a clustered resource.

This problem occurs because Microsoft Host Integration Server and Microsoft BizTalk Server 2016 do not include SQL Server availability groups when they detect clustered resources.

A fix for this problem is included in Cumulative Update 1 for Enterprise Single Sign-On in Microsoft Host Integration Server 2016.
