When the Backup BizTalk Server job is scheduled on a Microsoft BizTalk Server, the backup job is not associated with the time zone of the BizTalk Server. Instead, the backup job is associated with UTC time. By default, the BackupFull step of the Backup BizTalk Server job runs at midnight UTC time.
In this case, the Backup BizTalk Server job may run during the daytime instead of at midnight. For example, if the local time zone of the BizTalk Server is Universal Time (UTC)+10, the backup job runs at 10:00 A.M.

BizTalk Server 2006
BizTalk Server 2004 SP2
This hotfix makes the following two major changes to the BTS_Administration_Logic.sql file:
A BackupHour variable parameter is added to the sp_BackupAllFull_Schedule stored procedure. You can use this parameter to specify the local time hour for the backup process to run. This variable defaults to NULL.
A UseLocalTime variable parameter is added to the sp_Markall stored procedure. You can use this parameter to use local time stamps for the backup log. This variable defaults to 0 for false.
To set the Backup BizTalk Server job to run at midnight local time, change step 1 to pass in 0, which is midnight, for the last parameter, and then change step 2 to pass in 1, which is true, for the last parameter. For example, you can changestep 1 and step 2 similar to the following: Step 1
exec [dbo].[sp_BackupAllFull_Schedule] 'd' /* Frequency */, 'BTS' /* Name */, 'C:\BackUp' /* location of backup files */, 0, 0
exec [dbo].[sp_MarkAll] 'BTS' /* Log mark name */, 'C:\Delete' /* location of backup files */, 1
